The screening method comprises the steps of: collecting isatis root germ plasma resources and building a resource garden; evaluating individuals and small groups of different germ plasma species according to the individual yield, inherent quality, commercial product characters and reproductive biological characteristics, carrying out germ plasma breeding and screening for continuous two years to obtain advantage-based stock seed of isatis root. The obtained advantage-based stock seed has the advantages that the principal root is long and thick, the leaves are long and narrow, the leaves are dark green, the individual has multiple leaves, and the dry weights of the leaves and root of the individual are high; the seeds are long and wide, full in grains and high in weight of thousand grains; after being conventionally sundried, the isatis root has adenosine content of 6.0-7.5% and alcohol extract content of 25-33%; and isatis leaf has indirubin content of 0.05-0.06% and alcohol extract content of 28-30%.
