RNA sequencing and analysis using solid support

The present invention provides methods for the sequencing of all RNA species within an RNA sample, such as the RNA content obtained from a cell, a tissue, a living organism, or from an artificial source. RNA molecules within the samples are labeled in a RNA-specific manner prior to immobilization on a solid support. One label is used to mark the location of the RNA molecule on the solid support, whereas the second label is used to mark selectively the S′ end of full-length mRNA molecules. RNA molecules are sequenced while being bound to the solid support in one or more sequencing reactions, and sequences of individual RNA molecules can be forwarded to computational analysis for assembling sequence information from individual sequencing reads obtained from the same location on the solid support. Not only unsupervised expression profiling on a genome-wide scale, but also the direct analysis of RNA-RNA interactions become possible as revealed by the analysis of the sequencing information obtained along with genomic information.

Methods and compositions for amplifying DNA clone copy number

A method for retrofitting DNA in a single-copy or high-copy vector, such as a fosmid or BAC, whereby an artificial transposon is used to introduce a conditional multi-copy origin of replication (“ori”) into the DNA in said vector. Following random in vitro or in vivo transposition of the ori-containing transposon into DNA in the single-copy or low-copy vector, the resulting insertion clones are introduced into a special host strain that contains a gene which encodes a polypeptide required for replication from the multi-copy ori. However, since the gene for this polypeptide is expressed from a tightly-regulated inducible promoter, the polypeptide is not expressed in the absence of inducer. On addition of inducer to the culture medium, the host cell synthesizes the polypeptide, which in turn activates replication from the multi-copy ori, thereby increasing the amount of clone DNA synthesized by the cell.

System and method for tracking medical device using magnetic resonance detection

A system and method for using magnetic resonance to track a medical device which attenuates interfering MR signals. The system comprises an MR tracking device comprising one or more radiofrequency (RF) tracking coils adapted to receive a magnetic resonance MR response signal from nuclei excited by an RF pulse. Ideally, the RF tracking coil only receives an MR response signal from nuclei in matter in the close vicinity of the tracking device. The tracking device is attached to medical device. The interfering signal tends to emanate from large objects or large volumes that are outside the close vicinity of the tracking device but which are still weakly coupled to the tracking device. A dephasing gradient is applied perpendicular to the readout gradient before the RF response signal is received thereby dephasing the interfering signal emanating from remote nuclei, which strongly attenuates the interfering signal while the MR response signal is substantially unaffected. The system can also detect errors in tracking location by checking the amplitude of the signal from each coil and the detected distance between each coil, and correcting for such errors by ignoring data from coils having low amplitude or location deviating from known location relative to the other coils.

Rolling circle amplification of RNA

Disclosed are compositions and methods for amplification of RNA molecules. The disclosed method involves synthesizing first strand cDNA molecules from RNA molecules, circularizing the first strand cDNA molecules and replicating the circularized first strand cDNA molecules using rolling circle replication. The method can be aided by the use of specialized primers for cDNA synthesis and specialized probes for circularizing the first strand cDNA molecules. The method can be used to replicate and amplify multiple RNA molecules, such as all RNA molecules in a sample or all mRNA molecules in a sample, or be used to replicate and amplify specific RNA molecules. Rolling circle replication of the circularized first strand cDNA molecules results in long DNA strands containing tandem repeats of the cDNA sequence. The tandem sequence DNA can be used directly (for detection of sequences, for example), further amplified, or used any other purpose. Double-stranded tandem sequence DNA can be used to produce unit lengths of the cDNA sequence. Tandem sequence DNA can also be transcribed to produce transcripts having sequence complementary to or matching the sequence of RNA molecules.

The kit includes one or more polymerases, a plurality of primers and a detergent. A wavelet transformed image is defined as multiple sections, where one section is the original image, and coefficients are estimated for each other section using information obtained from that section. For recovery of data lost from transmitted original data, the locality of the lost data is determined in lower and higher levels of a wavelet transform tree, and information at the locality in the lower and higher levels is used to estimate the lost data.
