Isothermal DNA amplification

The present invention provides for amplification of one or more polynucleotides by multi-staged linear amplifications using one or more RNA polymerases. At each stage RNA transcripts are accumulated at a linear rate, so that multiple stages provide for faster than linear transcript accumulation. In one aspect, the invention provides for polynucleotide amplification by ligating hairpin adaptors to an end of polynucleotides wherein the hairpin adaptors each contain a promoter sequence oriented so that transcription proceeds in the direction of the loop of the hairpin adaptor. Upon transcription through such loop region and to the complementary strand a replicate is made of the promoter sequence as well as the polynucleotide, thereby permitting exponential amplification upon reverse transcription, second strand synthesis, and repetition of the above cycle. Preferably such amplification is carried out under isothermal reaction conditions.

Low noise wideband digital predistortion amplifier

A digital predistortion amplifier design compensates for non-linear amplification of an input signal using predistortion techniques. The design provides a reduced noise floor by using separate digital to analog converters (DAC) to separately convert the input signal and an error correction signal. Furthermore, the input signal can be separated into two or more subbands of narrower bandwidth. Each of the subbands are converted to analog using a separate DAC. By reducing the power and / or bandwidth to be handled by any one DAC, the available levels of quantization of the DAC are applied to a lower power signal and therefore the signal to noise ratio resulting from the conversion process is improved. In addition, each digital subband is passed through a correction filter, which is driven by an adaptive control processing and compensation estimator to compensate for relative gain, phase, and delay inconsistencies between the different subbands.

In one embodiment of the invention, the method includes the additional steps of forming at least a second cleavage structure comprising the at least one released flap from the first cleavage structure cleaving the second cleavage structure with a cleavage means to release at least one flap from the second cleavage structure and detecting released flaps from the first or second cleavage structure.

DNA sequence detection by limited primer extension

A novel limited primer extension reaction improves detection sensitivity and specificity in a variety of hybridization platforms. In the invention, a sequence of target DNA that lacks one of the four types of nucleic acid bases for a span of eight or more adjacent nucleotide positions is selected for use. This sequence is referred to as the extension complement sequence, or ECS. A primer with a sequence that is complementary to the target sequence that is immediately downstream (to the 3′ side) of this ECS is used to initiate an extension reaction. Extension occurs using a DNA polymerase and standard deoxynucleoside triphosphates for three of the four types of nucleic acid bases. The fourth base, which is complementary to the base missing in the ECS, is either absent or present only in the form of a dideoxynucleoside triphosphate, which does not support further extension. In either case, the extension reaction does not proceed past the first occurrence in the template of the base that is missing in the ECS. This results in a primer extension product with fixed length determined by the length of the ECS. The process can be repeated using a thermal-stable polymerase in a thermal-cycled reaction that results in a linear amplification of the targeted sequence. The resulting limited primer extension products serve as ideal hybridization analytes for determination of sample sequence content using microarrays.
