The method comprises the following steps of: (1) carrying out pre-treatment on liquid manure in a standing still way in the presence of oxygen to obtain pre-treated liquid manure; (2) paving a bottom material layer at first, and then paving a packing layer on the upper surface of the bottom material layer, then paving and spreading a compound microbial agent on the upper surface of the packing layer, then mixing a mixture with a bacterium liquid, and then paving and spreading on the compound microbial agent, and standing still for fermentation to prepare the compound microorganism nest; and (3) charging the pre-treated liquid manure to the upper surface of the compound microorganism nest, fermenting, and crushing and granulating the fermented compound microorganism nest to prepare an organic fertilizer.
