The method comprises: (1) collecting barbat skullcap medicinal materialsfrom different producing areas in different batches to prepare standard decoction samples; (2) allowing the samples to enter a UPLC-MS-MS system for analysis to obtain corresponding mass spectrum data; (3) directly importing originally collected data to Compound Discoverer 2.1 for data analysis; (4) adopting a dynamic programming calculation method to correct drift of chromatographic peaks, aligning the chromatographic peaks, and registering a substance with the approximate retention time as a compound by using a nearest neighbor clustering method; and (5) analyzing and computing difference substances among samples by using variance, and determining the difference of barbat skullcap obtained from different producing areas. According to the method, compound mass spectrum information is output as an original file, which doesn't need to be converted to other formats and can be directly imported into Compound Discoverer 2.1 database for compound search.
