The method for preparing the anti-thyrociliate pharmaceutical composition byusing the physalis alkekengi comprises the following steps: S1, putting 1.5-2 parts of physalis alkekengi into the top end of an extraction device, wrapping 0.6-0.8 part of physalis alkekengi with gauze, putting the wrapped physalis alkekengi into the bottom end of the extraction device, adding 10-20 parts of ethanol into the bottom end of the extraction device, drying and crushing the physalis alkekengi at the top end of the extraction device, and soaking and extracting the physalis alkekengi at the bottom end of the extraction device; S2, mixing the physalis alkekengi powder crushed in the S1 with feed, and feeding fishes, wherein the mixing mass ratio of the physalis alkekengi powder to the feed is 2: 1000; S3, concentrating the solution soaked and extracted in the S1; and S4, mixing the concentrated solution in the S3 with water to form medicinal liquid, and carrying out medicated bath on the fishes, wherein the volume ratio of the solution to the water is 1: 1000.
