The fan control system is applied to a server and comprises a plurality of fan rotors, a CPLD and a BMC, wherein TACH signals of thefan rotors are sent to the CPLD; the CPLD receives the multiple TACG signals and endows each TACH signal with corresponding identification information, and then the TACH signals with the identification information are sent to the BMC; and the BMC receives the multiple TACH signals and generates corresponding PWM control signals according to the TACH signals, and then the PWM control signals and the corresponding identification information are sent to the CPLD; and the CPLD sends the PWM control signals to the corresponding fan rotors according to the identification information.
