A protein and nucleic acid separation device comprises a macromolecular sample storage area, a buffer solution storage area, a free flow electrophoresis chip, a protein collection area, a nucleic acid collecting area and a power supply, wherein an electrophoresis channel is formed inside the free flow electrophoresis chip; electrodes are arranged on the two sides of the electrophoresis channel; positive and negative electrodes of the power supply are respectively connected to the electrodes on the two sides; a sample inlet and a buffer solution inlet are formed in the inflow end of the electrophoresis channel; a protein outlet and a nucleic acid outlet are respectively formed in positions, close to the electrodes on the two sides, at the outflow end of the electrophoresis channel; the sample inlet is connected with the macromolecular sample storage area; the buffer solution inlet is connected with the buffer solution storage area; the protein outlet is connected with the protein collecting area; the nucleic acid outlet is connected with the nucleic acid collecting area.
