The invention provides an operation method and system for a container terminal, and the method comprises the steps: controlling a target unmanned transport vehicle to run from a preset departure place to a first storage space of a target container yard under the condition that the target unmanned transport vehicle can depart; carrying out loading and unloading operation on the target unmanned transport vehicle stopped at the first bay position by utilizing a first rail crane corresponding to the first bay position area; after the loading and unloading operation is completed in the first storage space, the target unmanned transport vehicle is controlled to run to a second storage space of the target container yard; a second rail-mounted crane corresponding to the second bay position area is used for carrying out loading and unloading operation on the target unmanned transport vehicle stopped at the second bay position; and after the loading and unloading operation is completed at the second storage position, the target unmanned transport vehicle is controlled to drive away from the target container yard. According to the operation method, the safety and efficiency of transportation operation can be improved.
