The chloroplast genome of the Sanshan yellow pepper is disclosed for the first time and is applied to the phylogenetic research of the Sanshan yellow pepper, and the phylogenetic status of the Sanshan yellow pepper in capsicum is analyzed. According to the method, molecular systematics and phylogenomics methods are utilized, the phylogenetic relationship of capsicum species is established through a Sanshan yellow pepper chloroplast genome, and on the basis, the Sanshan yellow pepper chloroplast whole genome is used as a super DNA bar code of capsicum and is used for identifying the variety of Sanshan yellow pepper.
