The control method comprises the following steps of S10, electrically connecting a ship automation system with the ballast water treatment system and a plurality of bypass valves respectively; S20, creating two working modes on the ship automation system, wherein the two modes include a loading mode and a ballast water treatment mode; S30 selecting one specific working mode on the ship automation system, enabling the ship automation system to control the locking or unlocking of the bypass valves according to the selected working mode, and inputting a corresponding control signal into the ballast water treatment system so as to enable the ballast water treatment system to be in a working or non-working state, and meanwhile enabling the ship automation system to collect information of the bypass valves, convert the information into a bypass valve signal, and transmit the signal to the ballast water treatment for storage.
