The method comprises the following steps: later generations produced by the same parent and different parents in a polyculture family are separated according to hereditary constitution and genetic diversity through information of sequences of three pairs of primer amplifications COI, Cytb and CR of mitochondria, and male parent discrimination is performed on later generations of the discriminated parents according to genetic distance and genetic diversity through the EST-SSR microsatellite molecule marking system, thereby completing the genealogy authentication during the genetic breeding of the Chinese mitten crabs and determining the inbreeding coefficients.
