The method comprises steps of using a geological boundary line of a regionalquaternary covering layer as a boundary control line, a closed curve buffer area algorithm based on a convex angle arc, a strategy of combining overall buffer and local buffer to obtain a series of internal buffer lines which are uniformly distributed by using, calculating thickness values corresponding to the internal buffer lines according to the maximum buffer times and the average thickness ofa quaternary covering layer on the histogram, and constructing a plane virtual thickness contour line; lowering the contour line from the terrain surface to a corresponding depth according to the thickness value of the virtual thickness contour line to obtain a four-system covering layer three-dimensional virtual thickness contour line, processing the three-dimensional virtual thickness contour line by adopting a Delaunay triangulation algorithm of Bowyer-Watson, and constructing a four-system covering layer bottom interface; and processing Boolean shearing operation of the bottom interface of the quaternary covering layer and the bedrock geologic body through a spatial partition binary tree vector shearing algorithm, and finally extracting the quaternary covering layer three-dimensionalgeologic body with a complex large-scale region form.
