The method for identifying the alligator sinensis microsatellite polymorphic site comprises the steps that an alligator sinensis genome is adopted to screen microsatellite sites and high-quality primers, sequencing read data of the alligator sinensis genome is compared to an alligator sinensis reference genome to identify INDEL, according to an INDEL identification result and a microsatellite screening result, the microsatellite sites with polymorphism are screened out. The provided thirteen pairs of specific primers are all polymorphic sites and have stronger resolution capability.
