The method comprises the steps: calculating the species number of a classification unit, the Shannon-Wienner diversity index, the relative abundance of pollution sensitive species, the relative abundance of anaerobic species and the species network modularization coefficient on the basis of the high-throughput sequencing technology, calculating the plankton integrity index through standardized parameters, and performing evaluation on the basis of the calculation result. According to the method, the anaerobic species relative abundance and the species network modularization coefficient are put forward for the first time, and the two indexes are combined with existing representative indexes to comprehensively reflect the influence of environmental changes on the plankton species richness, species diversity, pollution sensitivity, pollution tolerance and water ecological functions, so the evaluation accuracy is improved; and the evaluation process is simplified by proposing and combining the two indexes. Therefore, the method provided by the invention can quickly, accurately and sensitively reflect the health condition of the fresh water ecosystem, and is helpful for watershed managers to implement accurate and effective treatment measures.
