The system comprises a lotus seed feeding device, a lotus seed conveying device, a lotus seed positioning and sweeping device, a lotus seed non-destructive core removal device and a lotus seed flesh-lotus seed core separation device; and the lotus seed flesh-lotus seed core separation device comprises an initial vibration device arranged in turn and used for splitting lotus seed flesh in half and separating the lotus seed flesh from cores, a lotus seed coreguide device used for axially arraying the lotus seed cores and the lotus seed flesh, a conveyer belt device used for connection and transition, a lotus seed core-lotus seed flesh screening device used for separating the lotus seed flesh from the cores, and a lotus seed flesh collection box used for collecting the lotus seed flesh.
