A double channel comprises two channel bodies; and double channel synchronization comprises power-on synchronization and cycle synchronization. The method for controlling double channel synchronization comprises the steps: controlling power-on synchronization, specifically, timer interrupt is controlled by judging theorder of the time that the two channel bodies complete the initialization; and controlling cycle synchronization, specifically, a timer interrupt timer is reset by judging whether last small frame beat numbers of the two channel bodies are consistent or not. The invention also discloses a system for controlling double channel synchronization. The method for controlling double channel synchronization reduces the timing difference of the timer interrupt of the double channel.
