A wind power generation system with maximum power tracking and a control method thereof are disclosed. The system includes a power generation module, a converter module, a control module and a detection module. The power generation module includes a wind generating set and a storage battery pack. The converter module includes an active power filter, a rectifier circuit, a chopper circuit, an inverter circuit and a three-phase filter. The control module includes an ARM processor, a storage battery controller, a trigger circuit and a maximum power tracking controller. The detection module comprises a signal acquisition circuit and an AD converter. According to the method, through measuring the fluctuation of harmonic wave and voltage, harmonic content in an electric network and a load and fluctuation and flickering of the voltage are reduced, and the harm of the harmonic wave to a power system and electric equipment is reduced. The converter module enables electric energy to be in the conversion of alternating current and direct current rapidly, a local direct current load demand is satisfied, and the quality of output electric energy is ensured. Three-gear maximum power tracking in different conditions is employed to enable the wind power generation system to be utilized most effectively, and the generating efficiency and the electric energy quality of obtained electric energy are increased.
